Veronica and Logan are maintaining a long-distance relationship (Veronica in Neptune at Hearst, Logan in LA at UCLA). Their relationship is going very well until they learn that Hannah Griffith has been killed by a notorious serial killer, the Saturday Night Slasher. The paparazzi learns that Logan has been interviewed by the FBI; the media spins the story so that it appears that Logan is under suspicion.
Logan is devastated by the guilt and remorse he feels about Hannah and the insane media attention, and he makes a decision to leave town and disappear; he is spotted by the paparazzi in the Los Angeles airport, boarding a plane for Amsterdam. A video surfaces of 'Logan' in Madeira, partying with a young woman and obviously drinking. Veronica is initially in shock, but later notices that the 'Logan' in the video is using his cane incorrectly and realizes that it's not actually Logan.
Logan, somewhere in the U.S., has taken ever more elaborate steps to hide his whereabouts from Veronica. Overwhelmed by sadness and anger, he torments himself with depressive thoughts. In his desperation, he contacts his therapist, Dr. Friedman, who tries to convince him to return to California. Logan realizes that some of his anger is due to Duncan's recent return and his unresolved issues with Veronica for breaking up with him before senior year. He settles in an unknown location near a beach and begins to work on his physical therapy, his writing, and his emotional health.
Hannah's mother, Stephanie Denenberg, hires Mars Investigation to investigate the boarding school where Hannah was sent. Keith vows to keep Veronica and Wallace away from the case, for fear that they might stumble on something that will draw the attention of the serial killer. Keith begins to investigate the school and finds that the school is a tough-love school that features extreme discipline and is run by a man who was previously sued for running an abusive drug treatment program. The credentials of the school and its employees are very suspect, and it appears that payments are being made to government officials to encourage them to look the other direction at the school's excesses. While working another case, Veronica seizes an opportunity to interview an educational consultant with a connection to Briar Hill.
Trying to protect his daughter against Vinnie Van Lowe's threat to testify as to her involvement in the Manning babynapping, Keith reluctantly sets out to conceal evidence that Vinnie killed someone in a botched liquor store robbery twenty-five years ago. Keith tries to locate a gun similar to the one Vinnie used, plants surveillance devices in St. Mary's (Father Patrick's church), and recovers a bullet from a corpse in the St. Mary's cemetery. He uses the gun and the exhumation to trick Father Patrick into revealing the true location of the gun that is the primary evidence against Vinnie Van Lowe. On a visit to Vinnie in Lompoc, Keith realizes that an inmate named Gory Sorokin is staring at him.
Keith also finds and sets fire to a car on a desert property owned by Liam Fitzpatrick. As he leaves, he unwittingly drops something at the crime scene. The smoky fire is observed by a squadron of Navy fighter jets, and the Navy contacts the Neptune sheriff's department, which begins to investigate the arson. At the arson crime scene, Sheriff Leo D'Amato discovers that an accelerant was used to completely destroy the automobile; he finds a crushed electronic device and enters it into evidence.
Veronica and Wallace compare notes on Keith's surreptitious activities and realize whatever he is doing has to do with a man named Matt Dannon, who disappeared 25 years ago.
Wallace confronts his girlfriend, Candice, about the secrets she's been keeping from him; she tells him that she's trying to find her missing half-brother, Shawn Blake, who disappeared from Hearst College around Christmastime the year before. Candice confides to Wallace that Shawn was previously a meth user, and she is worried that he's been killed because he resumed using and/or dealing.
Mac meets with a member of The Cult of the Dead Cow hacking group, who tells her that the flirt-bot program infecting her website and the Pi Sig computers is probably the work of the Russian Mafia, which is moving into the field of computer identity theft. The hacker, Mordroc, whose real name is Rick Picket, helps Mac come up with a solution to the malware incursion; in return, she helps him to trace the remote server where the malware originated.
Veronica is trying to help Duncan secure custody of his daughter Lilly (renamed Jane since going on the run) while making sure he doesn't jeopardize his amnesty agreement for the kidnapping. Lizzie Manning agrees to testify against her father in return for a half-million dollar trust fund. Duncan Kane gets the results of a paternity test and finds that he is not Lilly's father. With Keith's and Cliff's help, Veronica and Duncan discuss the possibility that Stewart Manning fathered his daughter's child. Keith talks to Lizzie, and Lizzie agrees to provide a DNA sample to determine if she is actually Lilly's sister. Duncan, furious with his mother's deception over his infertility issues, decides to move out of the Kane mansion and into the Neptune Grand Hotel with his daughter.
Veronica learns that Hannah, who appeared to be a heroin user in the preliminary autopsy results, in fact was not a long-term drug user. She wonders if Logan would come back if the serial murder was solved, and she decides to get more information on the killings from her old boyfriend in the FBI, Mike Fields.
